In the preferences there are several places to adjust the Current Line
Highlight color:

Workspace > Editors > Text Editor
Workspace > Editors > Structured Text Editors
Java > Editor
Ant > Editor

There may be others under Web and XML or Web Tools, etc - basically each
type of editor may have its own setting.
