I'm using Eclipse 2.1.1 running on Windows 2000

I need to run an external program (a source control manager) and I'm
launching the command line version of it using External tools. All is
fine with one exception, a window pops up over Eclipse with C:\winnt\
System32\cmd.exe in the title.

Is there a way to control the window behavior so it does not get in the way?

Is there a better way to launch the program, like off the package
explorer? If given a place to start my research I would be happy to dig
in to this further.
