I'm fairly new to using eclipse for php and was wondering whether there was a method in which we can execute the php right int he console so it outputs messages similarly when using execute in java instead of a integrated web browser?

Thanks

right-click a php script -> Run as -> PHP CLI Application. You'll need to set a php executable in the PDT preferences for this to work.
