Before I change again, does anyone know what the future holds? Is the
current project structure going to be the default structure moving forward,
or will java flexible projects be coming back?

Rob,
You can enable the Flexible Java Project preference in WTP by going to
Windows->Preferences and look for that option in the menu. As far as I
know, flexible projects are here to stay albeit not as the default
configuration currently.
