Why is PDT creating a resources directory when creating a new PDT
project or is this something that the DLTK is doing? I find it annoying
as it has not relevant files within it and I just end up deleting it
anyways. If it is required in some situations can it be setup so that
the directory is created only when those situations come up?

Wondering the same.
Haven't looked hard, but haven't seen any descriptions of:
bin, src and resources

The whole idea of resources folder is to allow excluding files from
"building" (parsing into structured model). This helps improving overall
performance,
when having a lot of non-PHP file in a project. Starting from RC1 (which was
released yesterday) the default layout doesn't have a separation to
buildpath and non-buildpath folders.
