Hi Olivier,

Please see my answers on http://www.eclipse.org/forums/index.php/mv/msg/207540/664948/ and http://stackoverflow.com/questions/5703965/using-emf-compare-from-code . Basically, you have an EObject (EClass "Customer") which is not contained within an EMF Resource ... yet referenced by one of the resources you're trying to save; thus EMF cannot find the URI for this reference ... and cannot save the resource.

Please tell me if none of these two answers help in your case.
