Just discovered eclipse, and going to give it a try.

I've been using netbeans for my PHP self-teaching project, and I like a lot of its features (especially the auto online sync, can eclipse do this??)

I'm interesting in throwing some Ajax into my PHP project, but so far Ajax is all greek to me.

I've downloaded both Eclipse for PHP and Eclipse for Java SE. What's my best route here? Are these two actually separate and freestanding? What's the best way to go with eclipse for adding (and learning) some Ajax in my PHP project?

Well, it may not help much with the learning part, but you should
probably install the Javascript tooling into your Eclipse. Use Help >
Install New Software, then in the window select the Helios repository;
after some churning it will present a list of features available to
install, from which you can select "JavaScript Development Tools"

That's not AJAX-specific, but AJAX is implemented with JavaScript so
having those tools will probably help.
