There has been a lot of commentary on bug #326194. This bug describes how the current version of PDT, which has been out for several months, completely breaks Eclipse's Compare feature. The bug has been fixed in a milestone site, but not on the main Helios release site, which most people use to install PDT.
Could someone from the PDT team please take a look at this, and consider releasing a fix to the main site?
This, in my opinion, makes the PDT project look pretty bad. (It doesn't help that the project's home page is hopelessly out of date, which I reported in another bug.)
Thanks.

On 2011-02-25 Helios SR2 should be released, so I expect the Helios
repository will then contain the fixed PDT code.
