We use user library files for sharing the external jar archives.

The paths for the jar archives are different when used from windows vs unix.

One way is to use separate userlibrary files for the unix and windows.

Is there a way so that it can be done by maintaining the same file ?

Infact this can be done by having both the windows and unix archive paths in the same file. Only one will be active on windows and the other on unix. The inactive one will be marked as erroneous entry. Is there a better way to do this?
