Working Sets - directories/files missing [message #645390]

What can cause folders/files not to be shown in Working Sets? I'm using PHP perspective. I create a Working Set of the whole project and all the directories/files are there. Then I untick a directory to remove it from the set, and now other directories have disappeared.

I don't have any filters active at all.

I've not just added anything to the project without refreshing.

Please give me your suggestions. Thanks.
