Is there a way to configure what html file is used by the appletviewer
that eclipse uses or a way to pass in additional jar files (that would be
included in the "archive" attribute from the applet tag)?

This is not really a WTP issue. It is Eclipse Foundation one.
Eclipse doesn't use a HTML to execute applets. It has a specific Run
Profile for Applets. Go to: Run -> Run... and create a new Java Applet
profile. You will see sevral tabs where you can set most of the
attributes you can specify inthe HTML like width, height and params.
About JAR files, it will use those found in the Java Build Path of your
Java Project.

Hope this helps,

Chemi.
