Is there some setting that we can change to make RCP help default to a
traditional pop-up help window rather than the narrow little inline pane
at the right of the app?

I'm not looking for a user preference, I want to change the default
behavior of the application.

Yes, use the plugin customization preferences

org.eclipse.help.base.window_infopop and
org.eclipse.help.base.dialog_infopop.
