When I write umlauts in the file they get correctly displayed. When I save
the file and reopen it the are gone and instead of the umlaut there is only
a '?'. Under windows that works without any problems. But as soon as I load
the same files under linux and save them the umlauts are gone and when I
reopen the file under windows there are also only '?'. Normally I don't have
any problems with umlauts under linux, eg. in vi I can use them save the
file and load it and the umlaut is still there.

Check the file encoding in Window/Preferences/Workbench/Editors. It sounds like the encoding that is selected there does not support
umlauts.
