Data directory and backup are saved to the same disk.
I would like Mylyn to save the backup(from preferences) to a different disk.
Is that possible?

a sync tool to synchronize .mylyn/backup to the external disk, because
that's what we found internally. But if that's note the case please do
file a bug report.
Fyi, we are planning on revamping the backup policy in the 3.0 cycle.
For long-time users of Mylyn the size and number of snapshots that we
take can bloat your workspace. As the oldest user with a huge Task List
and number of contexts, my snapshots are 20MB each and all together take
700MB of disk space. We don't want others to experience that bloat.
Also, the main driver that we have for backup is to allow people to
restore their Task List, because we can't backup all of the .mylyn
folders's contents since they would be even bigger (offline data, etc).
So the current thinking is that we improve the fidelity and snapshots
of the Task List (e.g. to provide hourly restore for the past day), and
remove the full snapshots of the task contexts, relying on import and
export for capturing this state and backing it up out of the workspace.
This will line us up more closely with the Eclipse approach of
providing restore with as high a fidelity as possible, but not
pretending that we can do full workspace snapshots and store them within
the workspace without excessive bloat.
