What's the difference between "Run Configurations" and "Debug
Configurations"? I mean, "Run Configurations" also supports debugger
settings, and I can choose to display an entry from debug configurations
under the "Run" faviourites menu and vice versa - so why are there two
separate sets of configurations?

They're not separate sets of configurations. The only difference is the
title and action of the button in the wizard.

The Debug supports both run and debug mode and its up to the extensions
to make use of them. Most of them support both modes for their
configurations, but few like "Remote Java application" makes sense only
in the debug mode. Also depending on the mode, the configuration can
change some of their parameters (like classpath) - its left to the
configuration.

Of course.

The real question, though, is if there could be a common "Run and Debug
configurations..." menu entry - which would essentially display the same
as "Debug Configurations..." today. I mean, there is not exactly a lack of
items to display in the Run menu...

Hmmm... It's not entirely clear to me how a common dialog would impact
this...
