Keybase provides encrypted git repositories that uses an URL scheme like "keybase://private/chris/docs.git"

They use git remote handler to do all the crypto stuff in a transparent way.
keybase.io/blog/encrypted-git-for-everyone (see "Underneath the hood")

Is there any way to configure EGit to work (push and fetch doesn't work) with Keybase repositories?

I don't think support for remote helpers is implemented in JGit.
