just updated to Ganymede
(Java - not JEE)

and just noticed the problem stated in the subject

No clue what's wrong or what to do..
..except: should I have gotten the JEE version?

Does that occurs even on a fresh workspace?
Either can you can use the About dialog to check whether PDE and / or JEE
installed.

The plain Java flavor of Eclipse doesn't include the Plugin Development
Environment (PDE), I believe. Eclipse Classic includes this. I don't know
off hand whether JEE version does.

You should be able to add PDE, from whatever version you've currently got,
via the Software Updates dialog.
