FileRepositoryBuilder repositoryBuilder = new FileRepositoryBuilder();
repositoryBuilder.setMustExist(true);
repositoryBuilder.setGitDir(new File(absoluteLocalGitPath));
repository = repositoryBuilder.build();
git = new Git(repository);

AddCommand addCommand = git.add();
addCommand.addFilepattern("folder1/obj10001.obj");
addCommand.call();

Did you ever run gc on this large repository ?
How many loose objects does it have ?
Did you store large binary files in the repository ?
How did you configure maximum heap size ?
Did you configure the WindowCache size ?

$ git count-objects -v

run gc and try to add more files ?
