you still have 302 plugins in the target... e4, emf, junit, mylyn... If you are developing a workbench based application (3.x) you don't need e4 bundles. Try to reduce the plugins in the RAP target to what is really needed. Use a latest RAP Runtime target from our download page  or the old from the direct link .
Also avoid conflicting bundles like RAP workbench, RCP workbench, e4 workbench together.
Is your app workbench-based? I don't see 'org.eclipse.rap.ui.workbench_220.127.116.1130107-1035` in the last list.
And one more hint... RAP bundles used in your application are really old (18.104.22.16830107). Try the latest RAP 3.2, released today.
