I checked other threads, but can't find anything related to what I'm seeing. I recently upgraded to Neon, and when during an edit session using WindowBuilder, if I preview the rendered window, then close the preview, Eclipse/Neon will turn grey, and I then have to kill the Eclipse process.

Another, perhaps related symptom is that the grab outline does not line up with the widget. I have attached a screenshot of this behavior.

This is exactly my experience.

Ubuntu 16.04 with latest updates.
Oracle JDK 8 (build 1.8.0_111-b14).
Eclipse Neon.1 with latest updates - clear install.
Window Builder 1.9.0
Swing Designer 1.9.0

Eclipse freezes right when you close the previewed window.
Also, outlines do not match widgets as stated above.

Maybe someone would be able to suggest any steps to troubleshoot this condition? In the current state WindowBuilder is unusable.

P.S. running eclipse with
export SWT_GTK3=0
seems to fix the freezing part, but has no effect on the incorrect placement of outlines etc.
