When my application calls ESLocalProject.delete(), much of the contents
within the project directory in the client's workspace directory gets
deleted, but some residue remains: the project directory itself and two
things in it --- an 'operations.eoc' file and a 'files' directory.

I traced through the code with the debugger, but couldn't find any code
that was trying to cleanup the deleted project directory.

Is there a reason that EMFStore needs to keep directories from deleted
projects around?

No, this seems like a bug, I opened BR 487904
(https://bugs.eclipse.org/bugs/show_bug.cgi?id=487904) to track it.
