I will mainly use OSGi for the web application, but I need JPA, JTA.

After reading the documents, I think both Gemini and Virgo are overlapped on the web application development.

Which one is better for the web application? Does Virgo following Web Applications Specification in OSGi 4.2?

I am confused why there are two similar projects on Eclipse.org.

Virgo includes Gemini Web which is why there is a functional overlap. I would recommend Virgo as there is tooling available as well as an admin console, a sophisticated deployment mechanism, and richer diagnostics than you would get with Equinox alone.
