Hi,
I think it is a bug of e4 Visual Designer in Linux. There is a known issue
with Windows Manager that doesn't support the advanced features of SWT such
as transparent of Shell.
Please report in BugZilla and give the detail information about the your OS,
Windows Manager as well.

I experience the same behavior, also running Ubuntu/GTK.
