When opening a changed file in Compare Editor, the right bar (the one right next to the scroll bar; the one that has the error and warning marks in editor and the change indicators in the compare editor; I don't know its name) works differently than in a regular (Java) editor.
In the editor, besides clicking on the marks, I can also click on a nonmarked space and the editor would scroll to that position. In the Compare Editor this does not work.
Probably not a subversive thing, but I start here, as I use it on a SVN file.

Hello David,
As I know Eclipse has plans to make compare editor to act the same way as
general editor, once I saw bug about it but can't find it now. It's not a
Subversive case.
