Looking at the resources with Java perspective and layout 'flat', the

crosses indicating errors show up in the folder tree but only down to the
last level of not chosen code in 'included', then there is nothing more
to see…
Have I misunderstood everything or is this a bug?

The same thing happens if I chose 'Java browsing' perspective and choose
Layout->Hierarchical in the packages window. Layout->Flat looks as it
should.

Known issue: See "Hierarchical layout and inclusion filters" in
<your_install>/eclipse/readme/readme_eclipse.html#I-JDT .
