We are using the update mechanism in Eclipse and would like to get a digital
certificate (Verisign?) so that features downloaded to the user's machine
won't display the unsigned warning. Is there any documentation/articles
that explain how to obtain and install the certificate?

I found this very useful:

Oh, btw, after digitally signing your plugin, the users won't get the
unsigned warning anymore- now they will get a signed warning :-)

Do you know how the certificate is then embedded into the .jar?

Download my plugin :-)
http://sourceforge.net/project/showfiles.php?group_id=116143 &package_id=149946&release_id=351150

You can use it to digitally sign any jar file.
Alternately, the Eclipse plugin/feature export wizards allows you to specify
a keystore for signing the jar.
