I have a plugin myplugin_03.01 in myfeature_03.01

On my update site, I have myplugin_03.02 in myfeature_03.02

The update tells me I have a new version. After it completes, both versions
now live on my machine. Is this expected? How can I get it to overwrite
the older version?

It won't overwrite the older version- instead it disables it.
This way, if you are unhappy with the new version you can use the
Help->Software Updates->Manage Configuration dialog to reactivate the older
version and disable the new one.
