My workspaces are hierarchically deep enough that it would be really
convenient if the workbench remembered which folders I had open (and down
to which depth). Then, when I switch workspaces or bounce Eclipse, I would
not have to re-click down to my source code and other items that I'm
currently working on.
The list of files I'm editing is remembered and the file are all ready to
go in the center pane, but down the left pane in the Package Explorer
everything is closed up.
I've looked for a preference. Is there just no way to force Eclipse to
remember this?

If you have the "Link with Editor" button enabled (it is on the View
toolbar of the Package Explorer and other views, with an icon that looks
like two yellow arrows pointing left and right), the view will keep its
selection in sync with the current editor. That should give you pretty
much the behavior you want.
