Is there any way to specify that the mouse wheel should affect the
window/part under the pointer and not the selected one? I think this
should be the default behaviour, as it is in all other applications.

you might want to put your vote on Bug#45355
<https://bugs.eclipse.org/bugs/show_bug.cgi?id=45355>. That bug is
marked as "RESOLVED" "WONTFIX", though, and I don't know whether it
still does turn up in their bug vote lists. They don't want to do it
because:

"Discussion among dev teams indicates that swt won't do this because mousewheel
scrolling is done natively, and in order to change the behaviour we would have
to get in the way of each platform. Overriding a native behaviour on all
platforms is not something that swt should be doing."

I find this debatable, and the result of having to click before
scrolling even more so.

I think this is an important usability issue, so I submitted a new bug
(69342) hoping that they might reconsider the issue.

Yes, especially when considering that all Mozilla and Java Swing apps
scrolls the widget under the mouse pointer. It seems Eclipse has the
incorrect default behaviour.
