You can toggle the 'Smart Insert Mode' (Ctrl+Shift+Insert)
which controls the auto-indent feature among others.
A preference option to turn off auto-indent has been added recently to
the upcoming CDT 5.0 (http://bugs.eclipse.org/219923).

Apart from disabling auto-indent, have you checked the Code Style
settings in the preferences (Window > Preferences > C/C++ > Code Style)?
Those settings determine how the "right" indentation is computed.
Maybe you can adjust it to suite your preferred coding style.
