I don't think you'll lose you settings by upgrading the plugin. Eclipse
does support File->Export->General->Preferences but very few groups have
provided categories for their preferences so basically you end up
exporting all preferences. I often end up editing the result by hand to
remove preferences I don't want (such as preferences that are specific
to the installation location of the particular Eclipse when I want to
reuse the preference in another Eclipse install). So probably you can
use this approach to find all the photran preferences and then delete
all the rest manually...
