Disparity between exporting war file & "running on server" [message #232004]

Eclipse User

When I choose to export my application which also contains an EJB project
as a war file, the packaging is done right and everything runs fine.
However, when I do "run on server" eclipse does not package the
application correctly and I get classpath issues.

The structure of the incorrect packaging;

Package.war
--> EJB.jar
--> WEB-INF
-->lib
-->classes
-->web.xml

Has anyone got a clue on how to fix this problem?
