select all occurences of it in the class I was working on were highlighed.
This was very useful, but I can not figure out how to turn it back on in
the 3.1.0 version.
Does anyone know?

Goto preference page 'Java/Editor' and browse to the 'Mark Occurrences'
section

Window->Preferences->Java->Editor->Mark Occurences checked.
