I am evaluating GEF as a possible candidate to allow me to visualise code
dependencies.

Please answer the following questions if you have experience in this area:

1.) Is it possible to create large, connected, nested subgraphs with
using GEF? An example would be two projects, each containing a number of
packages. I must depict dependencies between the packages both inside a
project and between projects.

2.) Does a good hierarchical layout exist for handling such nested
subgraphs?

A hierarchical layout exists. CompoundDirectedGraphLayout. It is a
stand-alone algorithm which can be bridged into draw2d/gef.
