In Eclipse 3.1.0M6 when you create a new Dynamic Web Project you must also
create a module. This did not exist in previous versions of Eclipse or
WTP. Is there anyway that we can create the Dynamic Web Project without
creating the module as well?

You cannot go without creating the module, but you can get rid of the
additional directory level it introduces.
