Two suggestions:
1) On the Package Explorer title-bar, there is an icon (like a black,
upside-down triangle) that you can click to configure the view. Select
Layout > Hierarchical to change the layout of package names. By the way,
this is covered in the Eclipse Help for Package Explorer.

2) Try the Java Browsing perspective instead of the Java perspective
with Package Explorer. I find Java Browsing to be much better for
navigating source code than Package Explorer.
