Any ideas how to fix this?

I generally install Eclipse and the CDT with my user account. That's
usually because as a developer, I do this quite often. Installing as root
could be problematic as there might be some files in the install that get
updated by the user on startup (e.g. the .config file?). Try it in an
eclipse install in your home directory and see if you get the same thing.
BTW, linux/gtk is my main environment as well and I did a quick sanity run
before releasing the build. But that's been proven faulty before...
