Does anyone know of a plugin, that will allow eclipse to show source files
in the java perspective as a different color or different icon depending on
whether it's checked out or not? (possibly even changed).

Do you mean in the editor? In the Eclipse views (e.g. Package Explorer)
you can see this already if you enable the CVS label decoration:
Enable decorators: Window > Preferences > Workbench > Label Decorations
