I have one particular Filter defined our JIRA repository that does not
render correct results when I create a Mylyn Query from it. In the JIRA
web UI, it shows over 100 results but the Query in the Task List only
shows a handful. I've tried synchronizing and even deleting/recreating
the Query, but it always only shows a few of the expected issues in the
Task List.
When I synch or create the Query, the progress dialog looks like it is
retrieving a lot of issues/tasks, many more than what eventually show up
in the Task List.
Is there any more hints to try or information to be gathered before I
enter a bug about it?

I am not aware of another bug that describes a similar problem. Please go
ahead and file a new bug and include any details that could help to
reproduce this.

I assume that you have have checked the error log already and there is no
indication of an error in the task list (i.e. no warning icon on the
query).
You can also check the setting for "Max number of search results" in the
repository properties under "Additional Settings", it should be set to a
higher value than the number of search results expected.
