When comparing two text files (Compare With -> Each Other) and update
(from right to left) specific changes (via "Copy Current Change from
Right to Left"), and then hit the "Next Change" and repeat this process
rather quickly, the dialog gets eventually dissynchronized, which might
lead to data loss. That is, the parts that are replaced/updated are not
the intended ones, but parts of the text that were identical on the
other side.

Things to consider, I am not saving the changes after clicking on each
"Copy Current...". It seems the dialog tries to resynchronize before
saving and perhaps it gets messy when a new change is applied before
finishing this automatic resynchronization.

This is happening in Galileo RC4 (Linux GTK). If you are unable to
reproduce this, I can try to upload some files.

Hope you fix this in Galileo, because I like the Compare Dialog a lot,
and thus I use it rather frequently :)

There was work done in the Compare area in 3.5. I would enter a bug so
that it can be assessed:
