I'm having an issue with git operations via SSH from a server which has some sort of 'message of the day' upon SSH login.
This shows as a popup on my eclipse, blocking operations until I click on OK.

Is there any way to prevent this and/or automatically dismiss this message?

You could try installing EGit 5.2 or newer and switching in Preferences->Team->Git the SSH client from JSch to Apache MINA sshd. If this is a normal SSH "banner" message, it should be silently skipped because we didn't implement the UI part for it.
