Where does Eclipse get the system path and if its not the same, is there
a way to wipe this data and reinitialize it? Thanks.

What exactly do you mean by "system path"? Classpath or binary path?
Eclipse inherits the binary path just like any other executable. As for
classpath, Eclipse ignores the system classpath; each Project has its
own build classpath.

Hope this helps,
Eric

Yes I was asking about the system classpath. Eclipse set up I had was
still detecting Cygwin even though I had gotten rid of it a couple of
years ago but it still adds Cygwin into the path. I wasn't sure if it
just grabbed the information of the OS, even deleting the Registry entry
doesn't change the path. Thanks for you help
