I assume you mean inside Eclipse.
It might be your fault: mine (openSuSE, Ubuntu/GNOME, Mint/Cinnamon)
behaves exactly as you describe you want it to behave. I know that
different mouse middle buttons/scroll wheels can be a bit squirrelly.
Then again, you might be trying to describe something else entirely.

I use both vim and Eclipse, almost exclusively these days on Mint, and I
experience no trouble at all. I'm using various Logitech wireless mice,
but I've used other mice too.
I've never encountered such a setting in Eclipse.
