My "plain" Java projects are being converted into Dynamic Web projects
automatically. I've tried removing the Dynamic Web Module through the
Properties -> Project Facets dialog and it fails with a "Failed while
uninstalling Dynamic Web Module 2.4" error message. Under details, it show
a NullPointerException.
I've also tried modifying the .project file manually, but as soon as I
refresh the project the facet is added back in. Can anyone explain this
strange behavior? I've had this problem in Eclipse 3.4 and it appears to
still be in 3.5. I can file a bug report if needed.

So what are you doing that is causing your projects to be converted like
this? This sounds like a bug that needs to be investigated, but we need to
know the steps that lead to this situation.

I do not believe that going from web project to a basic java project is a
supported scenario right now, but it wouldn't hurt to open an enhancement
request for it. Of course, the real problem here is not this feature, but
rather whatever is converting your projects in the first place...

It might be worth looking over your installation configuration to
see if there are any unusual plug-ins that might be doing this. Are
you using just WTP and its prerequisites, or a Ganymede/Galileo
package (if so, which one?), or do you have additional things installed?
