Hi :-)

I'm trying to convert a JPA project to a Plug-in Project.

In 3.4.2 this is done by "PDE-Tools -> Convert Projects to Plug-in
Projects"

In 3.5M7 there is no "PDE-Tools" available when right-clicking on a JPA
project.

The "PDE Tools" menu comes from the Plug-in Development Environment
(PDE). You're certain it's present and running properly?

Yes. "PDE Tools" is only shown when the JPA .project file gets an
additional

<nature>org.eclipse.pde.PluginNature</nature>

entry.

But I don't think hacking .project files is the right way. ;-)

This function has moved to the "Configure" menu.
