Once I re-order the layers and set the root edit part to transperant. So now my connections are below my boxes. But now I can no longer select my connections.
Can anyone tell me why this could happen?

Are the connections visible? What do you mean set the root editpart to
transparent? You need to ensure that the necessary layers are transparent
(including the one returned by your content editpart). Then, simply
reordering them should suffice to move the connections below the other
figures. The targetting will work for you automatically then.
