There are 2 options:
1. Define a filter for the Package Explorer: click the "down arrow"
button on the Package Explorer tool-bar, select "Filters", enable the
"Name filter patterns..." option and specify the name pattern you would
like to hide.
2. Use working sets. You can read about them in the on-line help.

No wonder why I could not find this functionality! I was in EE(WTP)
Prespective. The filters menu did not show up at all. Will try to figure
out how to enable this in EE prespecive as-well.
