I want to capture the Console messages when I run my web aplication in
WTP. This must happen inside a Junit test.

I tryed to download WTP tests to see how could I do that, but I can only
get its binaries.

Any ideas on how to get the source code for WTP tests, or to capture the
log messages? I tried ant4eclipse (and the I would capture ant's log
mesages), but it's not compatible with wtp.

You can take WTP tests source code from the WTP CVS repository. Everybody
can connect anonymously and download source code from there. Here is
described how to connect to Eclipse CVS:
http://wiki.eclipse.org/index.php/CVS_Howto

The repository path for WTP is /cvsroot/webtools
When you connect look for plugins that end with ".tests" suffix.
