Hi,
I am not sure if this is the right place to raise this question, but
I'll give it a shot.
I just downloaded eclipse-jee-europa-fall2-win32.zip and when I ran it
on a new workspace, I get the following error several times, without
doing anything:

There are numerous hits in Bugzilla for this problem related to Mylyn.
Bug 188524[1] may be the most appropriate for your situation.
Multiple threads execute various tasks at startup. A simple scenario
that causes this warning is that in one thread Mylyn plug-in A is
started. As part of A's initialization, Mylyn plug-in B needs to be
started. At the same time in another thread, Mylyn plug-in B is
started. As part of B's initialization, Mylyn plug-in A needs to be
started. Plug-ins A and B end up deadlocked while each waits for the
other to finish initialization so they can finish their own
initialization. The real life scenario is much more complex, making it
hard to duplicate and determine what is actually going wrong, and why.
To avoid letting Eclipse just hang, there is code in Eclipse to detect
and break such deadlocks. What you see below is this code reporting
that it had to break such a deadlock. It implies that some Mylyn
plug-ins, and perhaps others, didn't complete their initialization.
It's hard to predict what the side effects will be, but they may be
minor and hopefully only affect Mylyn use. So see if you can ignore it
for now. According to the bug, it is supposed to be fixed in Mylyn 2.2.
Cheers,
Larry
