remove them manually so I can add this project to a new server I create?

This usually means that the server doesn't meet the requirements of the
module found in any of your projects. For example, if you had created
Tomcat 5.5 server and a Dynamic Web Project that specified the Dynamic
Web Module facet version 2.5 (i.e. it requires Servlet 2.5), you would
not be able to add that project to the Tomcat 5.5 server because it only
supports up to Servlet 2.4. It's hard to speculate any further about
the cause of the behavior you are seeing because there is no information
to work with beyond that you are using Eclipse 3.3 and migrated from
Eclipse 3.1.
